I think it probably depends on the state you're hunting in. It would definitely be a good question for a game warden. In Montana we have a pretty conservative limit. If I shot a mallard/pintail hybrid(which won't happen in my lifetime) I would def count it towards the species with the more restricted limit. Since I'm only allowed 2 pintails in my 6 duck daily bag I would count it towards the pintail just to be on the safe side and only shoot 4 more mallards since I am allowed 5 mallards out of the 6 in the daily bag. Either way I wouldn't be exceeding the limit. You may not end up with a full bag, but at least you won't end up with a ticket.
